Upton drove a 3-2 delivery from Keith Foulke (0-2) into the pool area in right-center field to open the eighth. Upton, who was 2 for 13 on the Diamondbacks' six-game homestand, also doubled and scored Arizona's other run in the fourth, on Chris Young's sacrifice fly.
Tony Pena (1-1), the winner, pitched a scoreless eighth. Brandon Lyon got three outs for his 15th save in 17 chances, and his 14th straight.
After scoring 15 runs in the series opener, the Athletics mustered a total of two in the final two games, both losses.
Oakland struggled against lefthander Doug Davis, making his sixth start since returning from cancer surgery. Davis retired 11 in a row from the second to the fifth, striking out four straight at one point.
Jack Cust drove in Oakland's run with a single in the sixth.
